11.1 Recurrent tables

The show_summary parameter enables or disables the generation of sample, cluster and marker information tables.

Theses tables provides a useful insight into all the data.

Sample table with information on conditions, batch and number of cells.

  • percent.cluster : Percentage of clusters with cells (> <user treshold> cells) in this fcs. see 11.1

Information on metaclusters is grouped in this table with the number of cells and the corresponding description.

  • cluster_id: Cluster identifiers.
  • n_cells: Number of cells in the cluster.
  • CellSubset: User annotation on various cluster identifiers (cluster_id).
  • percent.n_cells: Percentage of total cells in the cluster.
  • percent.fcs: Percentage of samples with cells (> <user treshold> cells) in this cluster. see 11.1

A table will finally give an overview of the different markers included in the report. The marker_class is also precised here for

11.2 Recurrent graph

The show_heatmap_on_off parameter enables or disables generation of the presence/absence heatmap below a threshold based on the min_cells parameter.

A heatmap associated with a minimum cell threshold can be displayed to visually verify the number of samples present in each cluster. It is useful for assessing the distribution and consistency of cell samples within each cluster.
